Yes he is in the game. He is Ahab. He also appears in the end. But the guy YOU play as is not the real Big Boss.
In a literal sense of the plot of the game, totally correct. I’d just like to add that in a thematic sense Big Boss is in the entire game because you the player are Big Boss, we are all Big Boss.

He reveals himself at the end. Like, you don’t even know that’s what’s going on until the final missions where he and Ocelot explain the switcheroo, and then you would be able to see it clearer playing through a second time where they allude to it the whole time but it’s like a Sixth Sense sorta reveal as to why those parts were a little strange.
