To be honest, I mainly know calibre from modifying ebook files without asking just when you look at them, making them no longer pass EPUB validation and embedding private non-standard info (a reading position, I think). My suggestion would be to use something like Foliate instead.
foliate and calibre do different things. you would use them at the same time
