I’m no expert, but I get the impression that the problem is the opposite: I think the “bad” gut bacteria is too efficient at making food calories available to the body, causing more to be absorbed than would be otherwise with a healthy microbiome.
In other words, everybody loves to chant “calories in vs. calories out” when blaming overeating for the reason fat people are fat, because they’re completely focused on the “calories in” part. I think we need to pay more attention to the “calories out” part and the effect our gut bacteria have on it.
And getting back to discussing the article, if on top of what I wrote above it’s also true that the proliferation of “bad” gut bacteria is due to environmental factors instead of bad diet, maybe fat people aren’t actually to blame for their condition at all.
