That is called encryption on the physical layer.
Yes, is a thing. Encryption of the fax signal is still an option though.

Apparently people have done work to try to keep fax connections working over IP networks, so I guess one can get digital data to encrypt.
Most phone traffic today goes over a digital package network at some point as does fax.
